Don't forget charisma plays a part in how many recruits are available. Even if your character is a higher rank you won't see all the available recruits with a low charisma.
Load a save with a main character above initiate, go to the recruit master and select at least one squaddie of equal rank...
Indirect deaths from explosive damage doesn't impact on your rep, it's been a long held method of completing the final mission without a reputation loss.
Hmm my character Charisma 10 and no Earl. You shouldn't be able to recruit characters that haven't been added to the recruit pool, no matter what your charisma.
There's only a couple of places iirc that have erroneous recruit pool triggers. I've never noticed them cause duplicates in the main...

Doesn't really sound like a problem to me.
Bracing is available earlier in the game, there's no strength cap or agility requirement. It's a useful perk for converting a squaddie, that wouldn't be able to take weapon handling, into a browning wielder without relying on drugs or waiting for power armour.

Even with drugs, power armour and the effects of some perks you are only going to get a few stats up to 12 and not permanently. Besides maximizing all stats isn't that useful and game breaking as in other games.

This isn't FO3 you already can't have max stats in everything. Stealth is already fairly useful except for ranged characters and late game. FOT might be buggy, rushed and lacking in certain features but it's core mechanics work. It's really the implementation of those mechanics through the rat...
It's your mod pick one of the possible endings and go with that. Even if FOT was considered more canonical, few if any in this community would care what you did along as your mod was fun to play. It's only official products that tend to raise people's ire when inaccurate.

1. You don't, the game doesn't have a noise mechanic. Search the forums here and at DaC there have been several discussions over the years on simulating silent kills.
