I know what you're all thinking. The Pulse Rifle has the highest damage of any single shot weapon in the game, yet how can you criticize it?
Well apparently, here's why:
Right now I'm playing as a sniper who specializes in energy weapons. In other words, I'm focusing on targeted shots using energy weapons. The Pulse Rifle is my endgame weapon in energy weapons, using small guns as a backup. I'll be using the Gauss Pistol because Vic is already using the Gauss Rifle and the lower AP cost comes in handy.
Currently, my energy weapons skill is at about 180%. However, even with that much investment in the skill, the Pulse Rifle isn't very good for targeted shots at anything more than close to medium range.
Apparently, according to the Fallout wikia's article on the Pulse Rifle, it lacks two unique weapon perks all other rifles have: Weapon Accurate and Weapon Long Range. This really cripples its ability at long range, I found that the Turbo Plasma Rifle has a much greater chance to hit at long range than the Pulse Rifle, even if it lacks the Pulse Rifle's weapon penetrate perk which allows it to penetrate armor better.
Still, the Pulse Rifle isn't very good as an all purpose weapon as I found out, even if I did get it much earlier than either the plasma rifle or laser rifle, seeing as how I started out with 5 strength and got advanced power armor and installed the strength module.
In previous playthroughs, in my opinion the Pulse Rifle is better off in the hands of Marcus. Even if it is the most powerful Energy Weapon and single shot weapon in the game, it's not really good for general all-purpose.
