In all of the endings she is either very unhappy or has an ambitious fate. The only somewhat ok ending for Li is if you leave her in the Institute and side with the Institute, as she is far more pissed off after re-joining BoS.
Of course if you're going to blow up the Institute like The Minutemen or The Railroad (or BoS if you don't recruit), so when she stays she's toast unless you sound the evacuation alarm (and who knows if she even gets out in time or where she ends up in the wastes).
Kind of surprised Bethesda would leave such a prominent character from both 3 & 4 up in the wind like this for at least half the endings.
